Successful prolongation of SFB 1177

We are very happy to announce that the German Research Foundation (DFG) will fund this SFB for another four years with >12 M €. This enables us to continue the ambitious and highly integrative work program to better understand the mechanistic regulation of autophagy networks in health and disease. With most projects critically depending on state-of-the-art technologies, a key part of the 2nd funding proposal relates to the substantial expansion of the central platforms. Besides extending the existing quantitative proteomics unit to include modeling and simulation methods, the consortium will also establish new platforms for genomic and chemical screening and for quantitative phenotype analysis. To close the gap on missing expertise, the team was also significantly enlarged, and we welcome all new colleagues from the Universities of Mainz, Tübingen and Freiburg and the Max Planck Institute of Biophysics on board!

A day of German-US scientific exchange on neurodegeneration and autophagy

A small group of experts and early-career researches met in New York to exchange latest results and views on „Alzheimer’s, Related Disorders and Autophagy“. So far, researchers worldwide have not been successful to unravel the mechanisms underlying neurodegenerative diseases. More recently, malfunctioning autophagy-related processes have been discussed as a possible cause. On this occasion, among others, SFB 1177 Speaker Ivan Dikic and Vice Speaker Christian Behl presented their latest data to the audience. The scientific workshop was followed by an evening session with more general discussions on future perspectives of Alzheimer’s treatment.

The event was organized by Christian Behl (University Medical Center of the Johannes Gutenberg University Mainz) and Ralph Nixon (Nathan S. Kline Institute for Psychiatry, NYU Langone Medical Center) in cooperation with the German Center for Research and Innovation (DWIH, New York). It was funded by the Dr. Eberhard Strebel-Stiftung and the University Medical Center of the Johannes Gutenberg University in Mainz.

Poster award for Franziska Eck

At this year’s GBM/DGZ Conference in Tübingen, SFB 1177 PhD student Franziska Eck was awarded with a prize in the amount of 250€ by the Gesellschaft für Biochemie und Molekularmedizin (GBM) for one of the best posters.

Franziska introduced the conference participants to the complex world of human ATG8 family proteins. Her thesis aims at outlining the extent and dynamics of endogenous interactions of LC3/GABARAP proteins. She employed CRISPR/Cas9-based genome-editing to generate a panel of cells in which human ATG8 genes are seamlessly tagged at their natural chromosomal locations with an N-terminal affinity epitope. With this cellular resource, and using immunoprecipitation followed by mass spectrometry, she was able to map physiologically regulated endogenous ATG8 protein complexes and to determine their dynamics in response to autophagic pathway modulation. Surprisingly, she discovered a new connection between GABARAPL2, ufmylation and lipid droplets. Franziska originally started her project at IBC2 in Frankfurt and then moved together with her supervisor Christian Behrends to LMU Munich. The Behrends lab is interested in the function of autophagy and ubiquitin in proteostasis maintenance.

Besides the poster, Franziska was also given the opportunity to present her research in a so-called “Last Minute Excitement” to the full auditorium. Congratulations to Franziska for her outstanding work!

3Cs technology opens new horizons for production of highly complex CRISPR/Cas libraries.

As published today in eLife, a team around IBC2 Group Leader Manuel Kaulich has developed a new technology for generating CRISPR/Cas gene perturbation reagents. They dubbed their innovation as "3Cs", as gRNA are synthesized as covalently-closed circles. It enables the fast and, most importantly, cloning-free production of gRNA and shRNA libraries. By this, the 3Cs technology overcomes one of the major caveats of conventional library production. Another advantage is that the 3Cs technology uncouples sequence diversity from sequence distribution, thereby removing an often-observed bias in the production process and rendering high quality reagents in any order of magnitude. Groundbreaking discoveries can hardly ever be planned, and this one came over a coffee break. Manuel and Andreas Ernst, who at that time also headed an IBC2 group, were talking about their different areas of expertise, and suddenly the idea emerged on how to elegantly combine strategies used in phage display with gene editing. With support of Innovectis GmbH, Goethe University's Tech Transfer Office, they immediately applied for patent protection. To prove performance of 3Cs gene editing reagents in cells, together with the group of IBC2 Group Leader Anja Bremm a library targeting all human deubiquitinating enzymes (DUBs) was produced and their function for cell fitness identified. Then, the team around Manuel went on to generate the largest gRNA library known to date. This so-called oTGW (optimized truly genome wide) library targets 16.5 million unique sites throughout the human genome, both in coding and non-coding regions. The oTGW library has a great potential to fuel future functional genomics studies and is available for the scientific community via the Goethe University Depository. Together with IBC2 Director Ivan Dikic, Manuel set up the Frankfurt CRISPR/Cas Screening Center (FCSC).
